Nic since the debut of SATA hard drives...there is no such thing as a Slave/Master jumper setting.
SATA recognizes it automatically....Now, in your Bios, you can select a boot drive there.

However, back to what R_D is alluding....if you should have a old OS system that was installed on your old hard drive.....EVEN though you deleted that old OS....there is still a small partition on it that cannot be easily deleted and that could be causing your issues. Also, more pointedly, is that old hard drive formatted in NTSF or the older FAT32? Which could be an issue as well.

Well I don't remember what os it was. I think it may have been win 2000 pro or xp. It's a NTSF drive.

Right now in bios I boot from the raid 0 array with the velociraptors.

Ok, Nic....look for a small partition on that old drive...it's size will be around 100 mbytes. Then kill it. You may have to google it, to find out how. That might do it.

Do you know what a "partition" is?

Your C: is a partition, Your D: is a partition etc....
What I'm asking you for/about is.....on your old drive, how many partitions on it?
Meaning it's like a pie and the partitions would be slices of it.
Seems to me..that there likely is a "hidden" partition on it containing old OS info and that could be conflicting with your boot drive containing your newer OS info. Were that to prove true? You're going to have to "nuke" that small hidden partition that is in conflict with your newer OS.

Well there's two partition but the other bigger one is empty. no 100mb partition or such

That there empty partition is likely the one I'm talking about....it looks empty, because the files are "hidden". Your gonna have to change the attributes to show the files and even then it may be difficult to "nuke"/delete them. Let me know? what ya find?
